The MD5checksum error is regarding the kernel, yes. Especially when switching hakchi versions and dumping kernel before reinstalling stock. Just find a fresh stock kernel and keep a copy safe to rollback to. ;)
If the original was saved over, then no, it has been customized and will never be the stock kernel. That said, you can find stock kernels on the web. I believe some have even posted their stock kernels
here.
If you dump the custom kernel, it will probably overwrite your original kernel dump. I wouldn't recommend without making a backup copy of your original dump folder.
Have you uninstalled/installed Retroarch? That may be borked after all of the aforementioned troubleshooting you have tried. I sometimes just resync the cores that aren't loading and resync my games after. Then they start working.

I haven't been able to try the USB Host method, but I know when I am close to filling my SNES classic's space, I have to shut down, C8, Turn on, Shut down and then it finally turns off. I just removed a large game and it stopped. Hope that helps
In the Hakchi GUI, go to Settings > Global Command Line Arguments. Type --retroarch into the field the pops up. Don't forget to have retroarch and hmods installed already ;)

I believe that Retroarch is necessary for ANY emulators that are not Canoe. But you could always...
Just go to File>Selection Presets>Add Preset
This will save your games list, including selected roms, and I believe folder structure as well. Make a preset and uncheck a game or two to test first. Make a change to folder and then go back to the preset that you saved and see if it goes back ;)
Negative... Unless you had exported a save state for backup; The save states should restore the in game saves. If using Retroarch, hit start and select, restart the game after loading the save state and see if your in-game data is there.

OK. So I thought that I was using --retroarch on RnR Racing... my command line actually looks like this - /bin/snes /usr/share/games/CLV-U-TZNJK/Rock_N__Roll_Racing.sfrom.7z
I only have snes9x2010 installed and this must have been done early in the versions... I dunno at which point this line...
If ALL games are affected this way when using retroarch/save states, then retroarch is the culprit. Uninstall Retroarch mod and make sure you download and install the latest one. See if that helps...
I just did so... And it loaded fine. I played a couple laps into first race and then created a save state(using Snex9x2010) then powered off the SNESC. After powering on and starting save state, I was right back to lap 3... Maybe you have a bad rom or using different emulator?

Was it a save state that was created before adding --retroarch to the command line? I had some save states created while playing on Canoe emulator but then added the --retroarch command to it due to sound or graphics issue. The save state only loaded blank screen from then on. I learned this...
With the NESC, I used the "install as an archive" option for many multi-file games. Should work the same for SNESC. But I have not yet tried NeoGeo on my SNESC; I already have it on NESC ;)
