    Next to your Server.exe should be an ini file in there you can change the numbers based on what each button on the 3ds should do. Here is a link for the numbers but since I wasnt able to connect my 3ds yet :s I am not 100% sure if those are the right numbers ...

    Since you use the same method as the guy who developed 3DsController (http://wiki.gbatemp.net/wiki/3DS_Controller) I tried to use his hb app and it works so I guess the problem is somewhere else :( Edit: Also what is that flickering thing in the upper left corner on the top screen?
