My N3DS has a 64 GB MicroSD formatted to FAT32 and boot9strap works completely fine for me. Most likely an issue on your end.

Just tested my O3DS w/ boot9strap with a 64 GB MicroSD. It ran the same as it did with a 32 GB card: no issues.
