than may be pronounced ðæn or ðɛn, then is typically ðɛn. In other words, the two words are homophones in many dialects (including my own). In these cases think of it like the difference between "their" and "there". Said the same, but spelled differently.

Kind of like ta in chinese, which means he "他" or she "她". Pronounced the same, but with distinct meanings and spellings.
