    As you can see, there is no requirement for categorii to rename the apps/ folder.

    To get your apps working again, you need to rename apps_ to apps. It sounds like you used the meta.xml file that comes with the wiibrew download and only edited it partially. The vanilla meta.xml just renames apps to apps_ and then renames it back so you don't see any change.
