    Had the same problem and just figured it out. What fixed it for me was loading the cheats at the 3DS game boot logo before the game loads.

    You're thinking of the old hardware. The 'New' 3DS' SD bus supports up to 25mb/s, so it can support a Class 10. Reading speeds across the different classes should be similar if not the same though.
