    There was an other file with alphanumerical numbers, and in it was also a file with the same file "name" for Pokemon Crystal GBC. I was copying it there.

    I solved the problem, my bad. I was not putting the .sav in the right file :P So if somebody has the same problem, here's what I did: I copied the 0000001.sav file in ...\SD\Nintendo 3DS\452494bdf014dd49bf26a1444e518a61\00a200d542110bb046424134001b534d\title\00040000\00011400\data
