No idea. Have you also updated the Twilight Menu for the sake of GBARunner3? Twilight Menu is shipped with GBARunner2 bundled, so maybe they updated the binary lately? See the official changelog.

It might be the BIOS file. You didn't use it before testing GBARunner3 and added it because version 3 didn't start without it. Now, regardless of whether you use version 2 or 3, you still use that BIOS file. If you don't provide the BIOS file...
Sorry, but I have no idea. I just compiled the binary from sources :). It might be an issue specific to the game you're running. You can report it on Github: https://github.com/Gericom/GBARunner3/issues.

Here's the compiled GBARunner3. It's a development build, rev 2fa4211.
Unzip the Gbarunner.nds file
Put it under the sd:/_nds/TWiLightMenu/emulators/ dir
Go to sd:/_nds/TWiLightMenu/settings.ini and set GBARUNNER3_TEST = 1
It exists, It's in development, TwilightMenu already supports it but it doesn't include the binary. You need to provide it on your own and set the GBARUNNER3_TEST=1 flag in the config.
