    Yes that should be possible, there should be a extract and rebuild cci respectively, when you extract to whatever folder you choose then just choose the same folder under rebuild folder and it should rebuild back to the file, hope this helps!     unlikly to be possible with just a pc but you never know maybe theres something out there i know someone that does it by using a custom board that connects to the switch if there is some way with just a pc it might be tricky to setup you will probally need like you said some kind of bluetooth...

    The programs possibly not finding it in the rom for some reason could be bad layout or something wrong with encryption downloaded roms can always have problems

    The tool might be unable to find the partition locations on the rom so it dosent work or something happened when decrypting maybe it wasnt decrypted fully or propely with the right tool and its unable to load it properly
