    As I typed out my question, I figured it out. Mac OS adds all these little crappy "." files in every directory. The FW directory was full of them. I moved to a windows machine and deleted the extra files and now its working fine.

    Well it's a Linux based OS so you can probably symlink the "Nintendo" folder to a folder on the USB HDD when docked. Then remove the symlink when undocked.
