    You need to extract it to a .CIA not a .3ds and then use Asia81's tools to extract the .romfs from the .CIA, there is a guide in this section on doing it.

    Are you doing any other difficulty other than normal? Lunatic and hard seem to crash the game on early chapters but normal works fine.

    Read up on 3ds.guide if you want to install custom firmware, and for the EU version I think you have to rename the folders to something else, I am not quite sure because EU version is only one haven't randomized.     In order to recruit Nyx you must first break the wall she points to then talk to her, this skips the dialogue that tells you to break the wall preventing a crash.
