Wii Nunchuck won't work in Homebrew/Wii usb loader gx.

I cannot get any of my Nunchuck controllers to work. Games just give me an error saying to plug into Wii motes before continuing.

I can play games with Wii motes only.

I think there is something with the mod like a patch or something causing this. Does anybody know a solution?

Try another nunchuck (or Wiimote). Borrow if you need to, &/or plug it in (connect them) before you start the game/s.
This should indicate that neither is at fault, or is.

Check the connections between your Wiimote & nunchuck. Cord not damaged/twisted/warped ?

Low battery power could be also the issue. If you're using rechargeable batteries, try throw-away batteries.

It works with a different Wii remote. The difference between the two remotes is the non working remote is motion plus enabled. Is their a known issue with motion plus remotes not working for some reason?

There's been several issues reported that relate to your problem.
Try the older (+ less) Wiimote with the discrete add-on + plug in.
There were a few other possible fixes - Have longer google. I can't remember
