Snes9x seems to have better compatability according to the chart.

How well do they work on o3ds and how well on n3ds

Im currently using mgb for gb gbc and gba

Currently, the most recent version of SNES9x for 3ds is better than blargsnes. It performs well on O3DS, and even better on N3DS.

BlargSNES hasn't been updated in a while AFAIK. Snes9x has pretty much replaced it, so you're better off using that.
