Searching around the web about a possible fix to DLC being deleted after going to eShop I came to a forum talking about the matter and with a couple of users saying they aren't affected about it.
I came to a conclusion, Nintendo may be keeping a record of your legally downloaded DLCs linked to your NIND. If you delete your NIND of your console they can't check if you legally bought any content on the eShop or not.I tested with Super Smash Bros and after deleting my NIND, going to eShop and starting g the game again my DLC was still there.
