Only if you use the Legit Build.
Playing the Leveled Build you would have to change the catch-level first.

They are legit.
The only difference is the data when catching them.
When they hatch from an egg everything should be the same.

When you are done with the hack just check your PC box in PKHeX and it'll be perfectly fine.
