Hacking Placement of ROM/ISO folders

Hi all.
Should ROMs/ISOs be on the same device as the emulators? My HDD has all my Gamecube & Wii ISO's but my SD card has Nintendont & USB Loader GX & I'm wondering if there is any negatives or positives to this setup?

Either way works, using a USB device has a slight benefit in that you don't need a SD card and the game covers and config and such travel with the HDD, so you can move it between Wiis and all the data is there (minus save files of course, unless you use an emuNAND)
