One of my favorite Easter eggs is the one in Super Mario RPG when u find Samus in the guest room.

I'd have to say my favorite Easter egg ( and there are a few) would be on the game F.E.A.R, near the end in the final level there is a secret crawl space with a room. In this room is a radio, which plays the opening song from the epic mecha video game Shogo.

Yes, This game is definitely shovelware, however I actually enjoyed playing this game.
My favorite Easter Egg :
When you change the date/clock on your DS a period before you last saved. EG: Saved on 1/12/2012; Change Clock/Date to 1/11/2012; A person would contact you in-game saying you are a time traveling cheater and will then launch a cinematic alien invasion.

This is a "guide" on the easter egg

As obvious as it is, my favorite video game secret has to be the warp whistles in Super Mario Bros. 3.
Not only did it get you hyped beyond belief when you located one, but it was a genius way to get around the lack of a save system.
Both fun AND practical.
