It doesn't care because if you flash the image to the SD Card, it will be a Fat32 (boot partition) and a EXT Partition (Lakka).
Yep. I knew something was gonna go wrong. So, I'm booting Lakka, and this error pops up:
"Checking layout... \[ 74.347864] SError interrupt on CPU0, code 0xbf000002 -- SError"
EDIT: Nvm. I retried and it booted up. Kind of. It's stuck on a black screen.

If you boot Lakka up for the first time, you need to boot it twice.
At the first boot, it resizes your Lakka Partition so it can use the whole Space of the SD Card. After that, your switch will be reboot into RCM.
After that, your Lakka will boot normally.

The first time it got stuck on the error I posted. Now if I boot again, it displays some text (last message being something about a XORG server?) and then hangs on a black screen.

So I get it to boot consistently now, but every time I do, the right side of the screen and the icons are all black and glitchy and the joycon don't work at all, neither attached nor detached?

For all of you that dont want to use google, such as @Phenj among MANY OTHERS... which is a little sad in 2018.

Lakka is basically a linux distro with RetroAarch in mind, basically it just boot directly into retroarch.

For people who dont like / know how to google, you can just click here: http://www.lakka.tv/doc/FAQ/

This release also include the common bugs found on any other distro, starting with battery decalibrate.
