Some of the Pokemon games have functions that use the infrared game carts. Is there a way to simulate this with the 3DS's own infrared sensor via TWiLightMenu++ or other equivalents?

Well, for now only if you have any cartridge with IR integrated the game can use it, I think it's planned what you suggest

No, nds-bootstrap does not currently use the built in IR sensor of the 3DS, nor do any TWL_FIRM-based applications. You can, however, use any cartridge with IR to use it; it doesn't have to be the game that you're launching via nds-bootstrap.
By the way, TWiLight Menu++ itself does not load backups. It's handled by nds-bootstrap.

What other games have cartridges that use ir sensors? Because only ones i know have ir sensors are pokemon heartgold & soul silver and the black & white games and their sequels

I looked into that when a friend gave me a Pokewalker : couldn't use it without the IR cartridge!
I had to buy a Heartgold official game, and it works with Soulsilver through TWilight Menu++, so there is some flexibility.
There are probably some cheaper game cartridges than HG/SS that have IR (if you can find them second hand): https://en.wikipedia.org/wiki/Nintendo_game_card#Infrared_support
You just need an official cartridge, some cheaper copies might not work.

Wait really? So I can play my backup of Black/White 2 but have other IR games like HeartGold in and it will use the IR sensor of that cart? That works perfectly then. Thank you!

I am still looking for a way of using the IR function for Pokemon games through TWilightMenu++.

I recently got Active Health with Carol Vorderman (Nintendo DS). As I read, the cartridge is supposed to use the IR function with the included podometer.
So, I went and tried my game of Heartgold with the Active Health cartridge in the N3DSXL and..... did NOT work!

I thought you could use other cartridges with IR in TWilightMenu++ for Pokemon games, but apparently it's a no go;

I will try again sometime but I wanted to share my experience and ask if anyone had success with other IR supported games through TWilightMenu++ : did you get anything to work?

At some point I was able to use my pokewalker for Heart Gold using my copy of White 2, and now... it won't even connect. Really want to send over watts and my Pichu but can't seem to. I didn't even change the setting that made it work since last time... I'm at a loss as to what to do to get it working again.

Maybe it has to do with one of the two last updates? I don't know how or why the updates could affect the IR function, but I haven't made any other modification to the system other than install the update last november (ver. 11.14.0-46U); I haven't installed the latest one though (ver. 11.15.0-47U).
