Actually, yes.
System apps have ROMFS, and that can be changed.
Although isn't it much safer to just "change" it by applying a LayeredFS patch instead over it rather than editing the actual files, them being in the SysNAND and all?

"Much safer" is a loaded question, especially for a non-critical title such as this one (and thanks to ntrboot, all system titles are now non-critical if we want to pick the meaning most convenient for my point of view :P)
Much simpler for the average user? For sure!

Robz8 already did you know. If mentioning RomFS isn't enough to get the OP to understand what needs to be done, it's best he didn't bother with that stuff until he learns more.

Do you have a vested interest in the question? :)

The basic plan is:
1- extract the romfs, locate the music file* (hopefully it's in a standard or 3DS "standard" format)
2- download the audio from youtube
3- convert audio to game's format, some effort will likely be involved in locating appropriate converters - if they are available at all - and/or setting loop points)
4- save to appropriate folder for layeredfs method, or replace file in romfs > repack romfs > repack ncch > repack cia > encrypt cia > install it

* fun fact: if you upload Nintendo music to youtube (personal experience with Mii Plaza), it will get flagged, and in the list of copyrighted sounds identified in the video, the title will be reported as the internal song name

The file you're looking to modify is called EditSound.bcsar . This is an archive that contains all the components to that Mii Maker main theme song. It has a bunch of .bcwav files.

This is not a straight up single file music swap. The 3DS does sound track by playing each of those .bcwav files as if recreating the music by individual instruments.

If you want to add the trap remix portion, you have to recreate that song from scratch with addition .bcwav files matching those bass drops, etc.

It will suck super bad doing this even for someone who knows the ins and outs of 3DS title decompiling and recompiling.
