This is how my stuff is set up for the hdd. I used to have an XBLA folder here which mysteriously disappeared. Everything else is still there, my isos and gods are working fine.

I haven't put them back since I have to search my other harddrive if I was able to back them up.

It already exists on the 360's HDD.
The moment the 360 formats the HDD, they get created.

Using GOD games and XBLA in those folders is only really helpful for people that don't use FSD.

I think I'm already using one of the default skins since I don't download them. The Xbox360 folder I think was created automatically, it's also a hidden folder, I don't touch it.

So I should delete everything related to minecraft before putting it back in? and do I need to download all the TUs or just the one I want?

You could backup the saves (if their dear to ya)
I'd say download all the TU's just to be sure.

The "Xbox360" hidden folder is the special partition that the 360 created to store savegames/DLC etc.

The xbox can only run one TU at a time so it's your choice as to which one you want to use. FSD allows you to select older TU's for when certain things got patched for example RB3 custom songs can only be played on earlier TU's MS patched those files from being played on higher TU's...

Also DLC I believe goes into a folder structure like so
Content/0000000000000000/454FE190/0000002 or 000000D

The 454FE190 folder would be your games Title ID
and either 000002 or 00000D is for DLC I can't remember right now I'm away from My box.
