I also noticed the time of my Omega was wrong by a couple of seconds after one day, and obviously more after a lot of days, but I wasn't that bothered because when I re-set my Omega to the correct time the Pokemon in-game time was fine again.

Replacing the consoles batteries seem to have fixed it for them.
I think that those are different problems. The overall original console compatibility depends on how the Junior communicates with the console's CPU and the RTC problem depends on how the Junior communicates with the RTC chip on the Junior.

I recently received my EZ-Flash Omega and I got inspired by this video by Makho to add an LED so I know when the SD is being accessed and when it is safe to shut down the console.
