Missing apps on home screen

I recently modded my 3DS and everything worked great but sometime later when I turned on my 3DS, all of the modded apps and games disappeared from my home screen. I checked my SD card for corruption using h2testw and it said that there were no errors and I can launch all of the apps and games fine when I use the Rosalina method, however the apps just don't show up on the home menu. Is there anyway I can fix this? Thanks in advance!

Can you launch all your installed games fine from fbi?
Are you on the latest 3ds firmware? If not, then update both the system and Luma3DS.
Other than that, there's nothing left to do other than backing up your saves with Checkpoint, and deleting the Nintendo 3ds folder (that's on your sd card) and redownload/reinstall all your stuff again.

The sd card was tested with h2testw from what you said, but i should tell you that the sd card has to completely empty in order for the h2testw to check it accurately. If you didn't empty it before doing the test, then i highly recommend redoing it before following any of my suggestions (that i gave above). So backup your data, and format the sd card as Fat32 32kb cluster size and run the h2testw with the read & verify setting. The result it'll give is conclusive.
If it was indeed faulty then you should replace it, otherwise format it as FAT32 32kb clusters and try the suggestions above.
