You could download the remaining CIAs of the firmware with UpdateCDN or 3DNUS (only from FW >=2.x), and flash them all to downgrade, if you wanted (Just be careful for bricks).

Sounds like you are on track. I don't think there is an easy way but have heard it is easier than it used to be. I find the easiest way is to just download already made cia files. Of course not every game is available as cia but most are.I put the BigBlueMenu.cia on the SD card in my DS and the BigBlueMenu.3ds on the SD card in my Red Gateway card. I installed BigBlueMenu with Title Manager. Now I put the 0004800F484E4841.cia on the SD card in my DS and imported it with the Title Manager.
I think I just have to convert .nds games to .cia and import it with Title Manager. If I'm right, is there an easy way to convert .nds to .cia?

Are you sure you used a micro-sd card without emunand for the cia installation ?
You didn't understand my post. Did the micro-sd card (the console one, not tge gateway one) you used to install the cia has an EmuNAND on it ? It shouldn't, so if yes, retry with another micro-sd card (with juste the launcher.dat and the cia file)
