ALttP is mostly better on the SNES and the DSiWare version of Four Swords is a lot better than its GBA counterpart. The main thing the SNES version lacks in ALttP is the better save system, but savestates fix that.
As for splitting the GBA ROM itself, I guess you could make a patch that would remove the ALttP only data and another that would remove the Four Swords only data, but I can't think of much point. I doubt you'd free up enough space to make it worth it, even on older flashcarts.
