There isn't any reason you can't use the music shop to handle the DLC if you like. When you download the same song to 2 different SD cards the files are the exact same, and this program doesn't modify them either. I DL'd the RB DLC Manager and got all my DLC & rips onto my PC. But as I see/understand this program, I can only then move songs around on my SD's. But tHciNc posted: "Just tested by setting all 4 gens as dlc and copied 1400 songs to sd/usb no probs" but can you clarify / help me out on this.
Are you able to run all the DLC/rips from USB partition while running RB2 from disc or am I misunderstanding your post?

"Mangled" DLC is DLC which was downloaded from the Music Store that is partially corrupted because it was downloaded while running the game under some versions of cIOSes. These files will often look okay and sometimes play fine in Rock Band but the tags are usually messed up. Occasionally mangled DLC will cause errors in Rock Band itself.
