The infographic at the official movie site shows the six different Genesect on one side, and Mewtwo with two indents on the other(probably pointing to two ally pokemon)
Additionally, both Masuda and the official site were very careful in calling it a new Pokemon that's similar to Mewtwo, and they never give a new form of an old Pokemon a separate dex entry.
Now I'm not sayan I'm 100% sure this is a new Pokemon, but everything seems to point to that it is.
