My question is can you leave the jig inplace so you dont ruin the pins if you have an alternate way to charge joycons? Or will it always be in confict because it acts like a tablet home button?

I wouldn't, Nintendo may be logging it.
Probably not recommended, but doubt it would do any serious damage.
i’ve been using my jig for a while now and everything still works like a charm. must have taken it out and put it back in over 100 timesIm worried about messing up the pins but i guess auto rcm isnt as faulty now

Paperclips are a bad idea, they are the same hardness of the pins themselves which would make it easier to break themAs long as you didn't use too big a gauge of wire for the jig it really wouldn't be much different than adding and removing the Joy-Cons I would imagine.
I've seen some jigs use paperclips, I would be worried about wire that big... something like a single Ethernet or phone cable is the perfect gauge and shouldn't do too much damage. Only opinion of course, I'm not a rocket surgeon.
