I've been able to do it successfully, but I haven't been using updates with it.
Funny thing is I did the same thing. I unpacked a/0/9/4 with Sun/Moon Garc Tool first (decompressed) it took forever. Then I tried to rebuild it with PK3DS but it doesn't repack the garc right, it wasn't compressing the files before repacking (it packed them all individually as garcs). So then I re-unpacked it with SuMo Garc unpacker, but neither PK3DS OR SuMO Garc would repack my files. PK3DS just crashes without an error and SuMO garc just doesn't even try to repack it.

The latest build (128) refuses to repack that garc no matter how many times I try. I even tried older builds too, nothing works. You know what DID work though? The old GarcTool. Even when I unpacked and repacked without editing anything, PK3DS refuses to pack it even though it was the program that unpacked it. It gets to 99% and just crashes.Actually, try using the Pk3ds tool to unpack and repack garcs.

1. login as guest,
2.select pk3ds
3.Click the dropdown on artifacts and download the zip file.
To get to the garc unpack/repack
1. open pk3ds
2. go to tools
3.Misc tools
4. (un)pack +BCLIM
4.1 unpack by dragging the garc to the block under decompress
4.2 repack by dragging the folder to the block on the right next to the repack drop down menu
5.rename and replace the old garc with the one that you just created.
Note- the new file will have a .garc extension ensure that you delete this extension.
6.profit

It's hard to troubleshoot without others trying too Lol. So now I don't know if it was the way the garc was repacked, a problem with my texture OR if it's due to the update with SaltySD (all my other edits work fine; randomized)

Could I PM you and send my repacked Garc to test on your SaltySd setup? Then I'll know whether it's either my patches or my edits/repacking.
Same exact thing is happening to me. No way to repack the garc
EDIT: I'm so confused it's working now on Windows 10. I couldn't get it to repack at all on Win7

I don't know How Mixeli do to edit the textures and insert into the game!! We need to know how to repack it's the only step to complete!!
I have to apologize because the link I provided compiles Pk3ds as an x86 program. 32 bit programs have ram limitations and that's why Pk3ds crashes when trying to compile sun/moon 0/9/4(it's a big file). This is documented in the github. https://github.com/kwsch/pk3DS/issues/95 .
After compiling it as a x64 program, I have been successfully repacking the garc file.
I tested the garc using saltySd. Need proof?
