I was going to install loadiine but then I found out about this ... I just want to clarify few things before I start:
My wii U was never hacked so do I need to do anything before following the steps in the opening post
and also do I need to run the exploit before running the homebrew launcher ...

When you load loadiine(dot)ovh, you can just go straight to the HBL without launching anything beforehand.

Is it possible to keep the save files on the Wii U's internal memory? I know it's suggested to move them before installing to USB, but can the save files then be moved back to internal or do they have to stay on USB with the game?
I think nobody answered you. You need the game data on the same device than your game. you can't use a savegame on internal with the game on USB.

and I also think nobody tested or reported if it's possible to have two different savegames : one internal (when played with disc), one external (when played from HDD).
I don't know how updates and DLC would work. I guess if the game has any game data, you'd have to first copy to HDD, then unplug it and redownload them while playing from disc to get them again on internal. Unless the console track the last action and will refuse to get data on internal if the game is external? but I doubt that.
You can also probably backup your savegame with saviine, move it to HDD, restore the savegame to internal with saviine to have a duplicate on both internal/external.

Maybe it will create issues with the data management menu if it doesn't display the USB in priority.

I think the official Nintendo website said external took priority while it exist.

If you copy save data from a USB storage device to system memory, the USB storage device data will remain the default location and all new saves will continue to be saved to the USB storage device. This cannot be changed unless the USB storage device is removed.
ah, you can actually copy. I thought it was only move. I never used that menu

then yeah, USB has priority so you can have multi-save, just unplug the USB and play from disc :)

What if I want to switch to a bigger usb device? Can I just copy my contents from the usb I am using to another one? Thanks

Only to transfer data from one USB to another. The WiiU can only read from one connected USB on the home menu at a time. I suppose though you could shut down the WiiU, Connect another USB & remove the one you have connected to load game's from another USB... Not 100% sure.

Not true... You can use 2 Thumbdrives at once. I have 2x 128GB in usage, works like a charm.
You just have to remove the 2nd one if you want to format a USB Device
