Yeah, I'm using it, but the mame version of MK1, MK2 and MK3 is better.
PCSX rearmed needs 5500/5501/5502 for different regions respectively, this is documented in the core information, the official wiki and the OP of this thread.
and for those have trouble finding where to put these files, take a look at settings -> directory -> system

I'm not optimistic about MAME 2003 going fullspeed with Midway games (MK1/2/3/Ultimate/NBA Jam) on Vita.
Maybe MAME 2000 is a more realistic target but it'd require heavy backports.
Yes. It's in the latest build of RetroArch. Download it and install it to your Vita/PSTV like you would any VPK.

Did you try any of the older nightly versions because I have no problem playing it. Also do you have the bios files?
anyone know how to convert the saves from when i was useing bin/cue files to when im useing pbp
edit: interesting when using bin/cue or pbp files it stays srm files but the pbp has the game identifier in the top like for the legend of dragoon it has BASCUS-94491drgn0000 and brave fencer musashi has BASLUS-00726MUSASHI in bin/cue srm files the areas are blank

TY, I missed that info, I tested the 5501 and have the same problem with Legend of Mana
The question is if is there a way to config pcsx_rearmed to not using the BIOS when playing Legend of Mana?

Try with one bios at a time in the "system" folder. Looking at https://github.com/libretro/pcsx_rearmed/blob/master/frontend/libretro.c#L1535
it seem that retroarch take the first bios it found. You can have 20 bios in the "system" folder, it will always take the first one it found (I did not read the source further but it seem to be this behavior).
EDIT:

it look for (in this order)
"scph1001", "scph5501", "scph7001", then "find_any_bios".

I think is really strange that 5 different roms, not even one works
just use fbalpha you do not need to use the neogeo version and make sure you have ALL the required files to run the game (should be 9 files in the zip folder) and the neogeo bios file in the same folder as the game
