Hacking DSiWare Downgrade: Will previously bought games still be available for legitimate download?

Hi guys. I am looking to use DSiWare downgrade on a friend's N3DS. It has several legitimate purchases, some before NNID was even a thing (it started on an O3DS and has transferred a few times since). Would those purchases still be available after formatting and re-linking the original NNID after downgrading?

I know that you can just "pirate" them after the fact, but I want to know if legitimate purchases are wiped for good.

In case anyone else is wondering, after re-linking the NNID, everything is still redownloadable.
