I don't believe anyone's gotten it working on a N3DS yet, but it's been said there's an extra step for Japanese N3DS when it does work (delete the JPN-specific '000400102002CA00' cia from the update pack before using sysUpdater)

As I write holding 1 of 5 of my 9.0 rxTools autoboot N3DS XL, which the CIA's installed are ones for games I rightfully own.

Like @Psi-hate said try to boot into recovery.
While turning on your 3ds hold A+R+L+Up(DPad).

Only on very rare occasions where everything is almost intact. If it was native firm, however, you're screwed.
