Somewhat late to the game here haha, but three quick questions:

1. If I apply the private header to ALL the games in the template file, do I need to format the card and re-write games?
2. After applying the private header to all the games, will any rom I get in the future and write to my sd card be covered with the private header (what about the different manufacturers? / C2 45 AE)
3. If I ever want to update my template for a new one the Sky releases, will I have to do the whole process over again?

Well if you apply a private header to your template you dont need to rewrite all your games but you must start a new save. (check if your private header is injected to your new save using HxD)
And if you want to add a game to template just do it manually (if you know the game id just copy it to your private template and replace the header value) or do it all over again using the program.

Ah, because using the old save would still show up as using the game with a public header? Guess all my Pokemon will have to go bye bye haha.
So, basically, I'm thinking of getting Powersaves for this...then picking up a cheap 3DS game and getting the private header for that. Does the game matter? (to match manufacturer etc?)
My deal is that I have an EU N3DS so I only use EU roms...any complications here if I use a US 3DS game to dump the private header?

Yes. If you are able to load the 3ds homebrew (whateverhax) ou can use a save editor tool to inject you private header to your old save without get a corrupt save.
And you will need the powersave just for dump your private header. To edit saves (using sky3ds) it is no use

Well, I'm currently restricted by Nintendo for being risky and doing some Pokemon trades online (I'm sure that header is used a LOT) so, I can't do anything at all until that wears off (if it does at all...)

Never heard of anyone reporting that specific message, so that's probably not good.

Are you using an online patched ROM or a private header?

Online patched rom, so I know that's why I'm restricted. I just don't know if it's going to be temporary or permanent.

Most ninty bans only stick for 2 weeks so you should be good.

What I want to know is, if I can use it to dump the header or some sorts so I can play the digital via Sky3DS while my gf plays the physical cartridge. I'm aware of the new AP checks but perhaps that only applies if you don't have a private header is it?

What do you mean by play the digital via sky3ds? You want to use its save file on sky3ds?
You can only get a private header from a phisycal cart, not from a digital if thats what you mean..
But anyway, if you dump a private header from your physical ACNL, make sure to not play this cart on the same time you play sky3ds online
