Damm okMost likely, you screwed something up in the NAND and rendered the eShop useless. If you have a NAND backup, restore it.
You can also go pirate a CIA for the eShop and install that.

Did you delete the eshop first with fbi? Did you delete its ticket. If you did try switching the 3ds off and on again then do the system update.

Hmm strange that method has always worked in the past to fix such issues. Try deleting your WiFi settings and then reset them back up and then try to system update again.
