So I have the newer rcmx86 that was installed just using 4 usb pins. It always loads to Hekate even if I:
1. Remove payload.bin and replace it with like lock pick renamed to payload.bin on root folder
2. Erased hekate*.bin on root folder
3. Turn off switch then press power

It supports them emulated. If you want to use real controllers, you would need to attach a SNAC module via the USB serial port. It will support all controllers + accessories.

For people out of the loop, this is hardware level emulation. The core aims to replicate the N64 on hardware level. It's aim is to be like the N64 in terms of output and performance with 0 latency (via SNAC connection to real controllers). If you want pretty, stick to software emulators.

Did you enable see system files/hidden files? I think by default, Henkaku sets folders as system files. Those are usually invisible. The sd card is in exfat, so all the files should be there.

You can update but you will have to re-run haxchi manually and reinstall cold boot haxchi. That's what I did initially. I ended up just going to Tiramisu just because it's faster.
