Are you sure it's a bug? Did you click the "Stats Edit" button on your party pokemon and then click "All Max"? For the most part, yes. I use Desmume and I just copied my .dct file from Pokemon HeartGold and pasted it in a new folder for Pokemon Sacred Gold, and renamed it from pokemon heartgold.dct to pokemon sacred gold.dct.
