How should I go about doing this? I currently have GW setup and I want to switch to a different emunand, but the one game that I do not know how to take care of is Xeenoblade Chronicles 3D. I do not know how I should take decrypt it with it being so large that FAT does not like it.

Simple... generate xorpads like any other game and convert it.

Do what @key1340 said. Get xorpads with Decrypt9 and convert it with simple cia converter, install it, done.
The game size is irrelevant because the full xorpads don't go over the 4gb fat limit anyway. Or if for some strange reason you want the whole game.3ds on your sd card, trim it and it will be under 4gb anyway.

I do not need the entire thing, I just thought having a large rom would be a problem.

Sorry for being off-topic but I'd like to ask something I've wondered about for quite a while but I feel like it doesn't deserve its own thread:

What can you do about CIA files that are bigger than 4GB? Can you somehow split them like .3ds files? Otherwise you wouldn't be able to copy them to your SD card because the one in the 3DS is formatted with FAT32, right?

You could try the socketpunch thing with fbi.

There isn't any that are larger than 4gb currently that i know of (some are pretty close to going over though).
Even games that ARE 4gb can be trimmed anyway as there's no doubt extra padding there which trimming removes and brings the size down. So, so far the 4gb fat limit hasn't been hit with 3ds games. (none that I've seen anyway).
