You need to download the game in installable format (.app/.h3) not .wud/.wux or extracted format (code/content/meta folders)

chkdsk won't make files unreadable. It will remove corrupted data, which would've prevented corrupted files from being read anyway (or they would've read garbage)
But sounds like you already ran chkdsk (that's what the option in Properties does)...
Your drive is formatted for legacy BIOS boot, not UEFI boot.
MBR can be converted to GPT, but in addition to that, you need a UEFI boot partition containing the appropriate files.
Windows has a built in tool that takes care of both of these...

No way around it sadly. The functions used by the Wii U for online installs only install directly from NUS (I'm unsure if those functions are used by NUSspli or not, but they can't be used for local files)
The remote installs are dumb. It just stores the files on the SD cards before installing. You can do the same with ftpiiu, but there's no point, just use NUSspli then.
In any case, homebrew on USB is not ideal on the Wii U. You can't use uStealth (I'm pretty sure), so the Wii U will be constantly nagging you to format the drive.
I think HBC crashes if you switch to USB and the drive is not FAT32 formatted.
