I was doing the guide and at the part where he said "you should have a blank serial number in the nx manager program, otherwise you didn't build the nand correctly" I checked the serial number and I got a filled in regular serial number. I continued on the guide and the switch boots to the black...

Oh ok. I was trying to recreate the original partition by wiping the Nand ( I have a backup before I did this) and making identical fat16/unformatted partitions like he has in the video, but I couldn't shrink it...
I forgot to mention that you should check your Wiis firmware version and you could try updating the firmware even if its over version 4.0 (as its possible that new versions could be a fix to the other "uncanny" behavior the Wii was having).
