I would have 3 questions regarding your video:
1-How are you able to reboot to hekate when going from emuMMC1 to emuMMC2?
2-What does happen if you power off the switch in emuMMC?
3-Do you have autoRCM enabled? And if yes how are you booting to your sysnand the first time then...
I think you should not try that if you want to be clean as possible.
I was exactly in the same configuration as you. Clean sysNAND on 4.0.1 but at the end I just burn my efuses and updated to 9.2.0. Now I just restart with the jig if I want to go to my emuMMC + CFW.
SD Partition on FAT32 also worked for me. It's really just the SD File on Fat32 that's not working. I'll try to copy my files on a fat32 sd card now but I don't think it will magically work :)

What do you mean ? In hekate ini file you can add this lines:
[Stock (SYSNAND)]
emummc_force_disable=1
fss0=atmosphere/fusee-secondary.bin
stock=1

I found it funny cause many many years ago, had a roommate in college that did this same dumbass branding of the school logo, but it didn't look anything like it after it healed. Just looked like a birthmark.
