Migrate Save Files

I have just changed my SD Card (Atmosphere, Games installed via Tinfoil) - unfortunately the save Files have not been ported.
Is there a way to copy them? I have tried to use Checkpoint (I just downloaded it, moved it to the "switch" folder and opened it via the album) however the screen just turns black for a moment and that's it.

What are the best ways to properly transfer the files?

Save files are stored in your emunand. Did you copy your emunand over? It might have been in a hidden partition and thus not available to copy-paste. A missing emunand would definitely have missing game saves.

I used that tutorial, but as the memory card was not big enough it was only a partial backup

Oh, that’s probably something you should have lead with. What size was your original and what size is the new one?
