I'm sorry I can't answer that question, I was unable to finish the game after my 3DS was stolen while on vacation this past August. And to be comppletely honest I haven't even touched GBATemp since last July... Sorry

I have a Pokemon Moon save from the second or third trial but I lost every other save file including my Pokemon Black save from my DSi...

Is It? I personally consider it "Almost finished".
It's just become difficult to keep working on this over time.

First of all, go to the Apply Patch section. Under patch goes the xdelta file, source is your romfs.bin file, and output is the patched version of your romfs you will be creating.
