What app exactly are you refering to? And, are they .3dsx or .3ds? Both are quite different, esp with how .3ds files work.

Do not. Before changing the game it only appeared because I went to an app with title manage then it appeared on the home screen but I don't know which app it is

There is no such app and there never has been. A .3DS file is a cartridge dump and is only usable with a flash cart like a Gateway.

Whatever you think you were running, it was not a .3ds file.

The only app that makes things appear on the Home screen is FBI.

Do you have Gateway3DS? If not, what you need are cias, you install them with fbi..
If you've lost fbi or homebrew launcher after the region change, follow this to get them back.

Yes, you can create .3DS files with Godmode9, but once you create them you can't really do anything with them. You can use Godmode9 to install a game from a cartridge to your Home menu, but that's not the same thing as "downloading .3ds".
