I know many people have asked if this is possible, so I decided to make a tutorial on it! Note: this shouldn't permanently delete your play data for any game, but don't come crying to me if it does.

Steps

1. Make a list of the games you want still on your play history
2. Delete the game you want to remove from your play history. (This isn't required, but it'll be helpful so you don't accidentally re-add the game)
3. Go to your user settings, and reset your play data (this will not permanently delete any data, it will only remove it from view)
4. This is the tedious part. Launch every game on the list you made in step 1, and let them run for about 20 seconds. You'll notice that when you check your play history, it will still have the same "played for:" time as before.

Thats it! When you delete your play history, it doesn't delete the times, so you can just re-add the games and be set!

Note: if you ever want to re-add the game you deleted from your history, just launch it for about 20 seconds

I'm not concerned about my play history but Moon Hunters was so bad I deleted it completely from my console even though I took advantage of the one dollar pricing error on the danish e-shop.

just go to user settings===>friend setting===>and you can delete all play log from there. (it doesn't reset actual log data, it's the same as 3ds.)
then launch those games you want to list on your game list. your playing time is back
