Custom GBA VC CIAs make curtain games disappear?..

I have custom fireware on my regular Nintendo 2DS and everything works perfect. I have been having troubles with saving GBA games on VC, in which I have figured out why and have fixed it.. Okay, great! I must cannot put the whole library of GBA games into CIA file and inject them via FBI to my system, because it makes majority of my games vanish, until I delete the GBA CIA file from the System Settings, then the games come back onto my system, wrapped into a present like I have freshly installed it. I have no clue why this happens. I have a very difficult way of explaining things and hoping someone will understand what I am trying to discuss..

This is a gamers nightmare..

    I just dislike that they don't let me choose the voices before the game starts. Happened with botw as well, had to change to japanese and restart.
