Cannot get Johto starter in Emerald

Here's the deal: I got all 200+2 Hoenn Pokemon in the Hoenn Dex after using "Pokemon Box Ruby and Sapphire" to transfer a whole bunch of them into my Emerald game. But now Prof. Birch won't confirm I completed the dex. He just says something like I am very close, even after stating I have seen and caught 200 Pokemon.
I have beaten the Pokemon League, own the national dex and have even added some new Pokemon to the national dex since this issue occurred.
Still, nothing, no completion message and no Johto starter event triggered upon walking into Prof. Birch's lab.

Anything else I can do? I have the uneasy feeling that transferring the Pokemon using Box may have had something to do with it.

Are you certain all 200 Hoenn dex ones are in there? The only reason I could see him not recognizing the Pokédex being completed is if you were missing some, and you had some National dex ones bringing your apparent total up and making you mistakenly believe you had enough.

I got them all, 100% sure.
All 202 Pokemon got the pokeball in front of their name and Prof. Birch clearly states I caught 200 Pokemon (minus Jirachi and Deoxys, which I also have). Still, he keeps on mentioning that he "can feel it in his bones" that I will complete the dex. Besides, in Lilycove City the GameFreak person upstairs who hands out diplomas, doesn't give me the diploma for the Hoenn dex.
Btw, all Pokemon are legit, even the legendaries and mythicals, which I used the Colosseum Bonus Disc (for Jirachi), distribution ROMs + link cable (for Ho-oh, Lugia, Raikou and Suicune), Mew, and wireless adapters (for the Aura Ticket to Birth Island) and for to acquire. I didn't use any hacks whatsoever.

I don't believe that one is necessary, but I got it - legit - anyway.

Since you registered Jirachi and Deoxys it expect 202 out of 202 not 200, I guess you did mess up somewhere to get

But you could also just upload your save file so we can better check whats wrong

Okay. I was wrong. Upon closer inspection, I discovered the Pokedex is still missing Grimer and Jigglypuff. I caught them already in Sapphire, but apparently overlooked them in the Emerald regional dex, that doesn't show 'gaps' of missed Pokemon.
I stupidly assumed Deoxys and Jirachi wouldn't even be counted towards the 200.
