Quick question instead of dual booting can I just change the region on a separate SD that I have emunand on? I would just have to get luma cfw since I already have arm9 installed right?

Yes you can use a different SD. One SD for your region and one for the Japanese one

I used HANS to manipulate my ROM on a Japanese 3ds to get the event Pokemon. Are mine illegitimate? Because I can tell you I don't wormadam.

Yes. You need to have an emuNAND setted up on it, obviously

I did not notice that he had a section for that on his guide, follow Pailect's guide, its cleaner than the older one, just do any changes to emunand (unless you want to lose the eshop)
