Would removing dummy files from gamecube or wii help load time at all?

WBFS files are already scrubbed Nintendont uses full iso not scrubbed wich is like 1.4GB for each iso even if you scrub a gamecube iso the load times are the same.

In-game load speeds would not be affected.

I'm not sure about USB loaders. The USB loader software (to reiterate: not games) may load/display titles faster with less hard drive usage, as would result from smaller game files. But I expect the effect would be marginal.

Nkit also supports algorithmically perfect trimming of GCN files (which are commonly called ISOs, despite not being ISO standard images)

It doesn't help load times in most cases, because seeking isn't an issue with solid state storage at all - but it does mean you don't waste space. Maybe it actually could help load times if you use a properly defragmented hard disk though.

probably not, when loading the game the program doesn't search through dummy files/filler data, it just looks for the file in it's designated spot and loads it

Please DO NOT DO ANYTHING IF YOU DON'T KNOW WHAT ARE YOU DOING.

And answering what you think you are asking, the answer is NO WILL NO HAVE EFFECT ON THE BOOT TIME, the boot of Nintendo consoles do not depends on free space nor temp files.
