Curious are there any tools I can use to extract saves in a clean NAND dump for editing or replacing (such as Breath of the Wild or Splatoon 2) and inject them back in? Would I be able to restore the clean NAND with the edited saves, without being flagged by Nintendo? If so how would I go about doing that?

As mentioned above, it's not wise to play games online with modified save files. That being said, as long as you're absolutely sure that the save edits are legal, it could be okay. Editing saves for offline games should also be okay.

As for restoring saves, this can be done with Checkpoint, and it's unlikely to dirty the NAND if it's all you're using and you're offline when you do it. If you're paranoid, you can use something like this guide to restore save games without running CFW.
